The result sends Fulham to the bottom of the Championship table.
Murray was denied a hat-trick when substituted by Royals boss Nigel Adkins.
"Strikers always want a third goal but I've got to look at the bigger picture," Adkins said. "He could have stayed on but what if he had broken down?"
