The German champions dominated the return leg at Signal Iduna Park to help produce a 5-2 aggregate which sees them into the quarter-finals at the expense of the Ukrainian giants.
Felipe Santana opened the scoring with a 31st-minute header at the near post from Mario Gotze's corner before the provider turned scorer six minutes later when he neatly flicked on Robert Lewandowski's low cross.
Dortmund were in cruise control but managed to add to their advantage when Jakub Blaszczykowski made the most of Shakhtar keeper Andriy Pyato's spill from Ilkay Gundogan's effort just before the hour-mark to round the gloveman and tap home.
That was enough to see Jurgen Klopp's men through to the next phase where they will be joined by Real Madrid who were the recipients of some luck in their 3-2 aggregate win over Manchester United.
